In a chat with Thelocationguide.com the Location Manager for the Assassin's Creed Movie, Joseph Formosa Randon has confirmed that the final list of the locations where the movie had to be shot in Malta is made of Valletta, Fort Deimara, Fort Ricasoli and Fort Manoel - all for parts of the movie set in the past, even if initially there were plans to shoot modern day elements (like car chases) too.

To be more specific, the locations in Valletta were used to recreate 15th century Seville. Fort Delimara was used for a chase sequence through underground tunnels and Fort Ricasoli and Fort Manoel provided the backdrop to "some spectacular set builds."
